The muddy water could be from the koi rooting around in the bottom of the pond for something to eat. Do a jar test and see if it is from algae or suspended solids.
If the jar test shows suspended solids and it clears on it's own in the jar, then it's the fish keeping things stirred up. If it's suspended solids and it doesn't clear on it's own, then look at doing an aluminum sulfate/hydrated lime treatment.
