I had let my pond go without aeration for for 2 years and now I have the sunken non floating algae in the pond. Will running my aeration diffuser eliminate it or do I need to resort to some treatment ? Its 1/3 of an acre pond.

The aerator will not eliminate it. If it's on the bottom, you could possibly add dye to cut off the sunlight from reaching the algae. If you want to use an algaecide, you cannot use one that is copper based - it will kill the trout if used heavily. I'd look into Phycomycin or Green Clean/Green Clean Pro.
Or manually remove it from the pond.
