For non-cold water species, I agree with you. You've got good O2 top to bottom with essentially no thermocline; now's the time to start mixing and keep that O2 distributed throughout all depths. If you let the bottom layer get oxygen starved, it will be deleterious to useful invertebrates and single celled organisms on the bottom, resulting in less food for the fish later plus anaerobic decomp by-products (like H2S) being built up to emerge later when the pumps are started.
If you are managing for cold water species like trout, this may not be the right advice. There are several folks here to give good info if that is the case.
