Yay for clear water!
There is a chance your water was holding sediment due to wave action constantly lapping at your shores, rather then due to transport during runoff.
P.S. Can you put your control jug in total darkness for a few days? This time of year, part of your lower secchi disk reading should be due to some phytoplankton in your water column.
