Have you looked at the bentonite mats? This may be the most cost effective solution since you are draining the pond. No bigger than the pond is it would be pretty easy to create a liner with the mats. If you go with the bentonite powder you need a minimum of 5 lbs. per square foot. You then till it in about 6 inches deep and compact.
