We have a pond that is almost 2 years old and still a foot away from being full. When/if it ever does get full, part of it will not be at ground level(it's just the way it's shaped/sloped. do you recommend putting riprap on that side for looks?

Definitely a personal preference thing...I have large riprap around my entire pond and wish I didn't or wish it was smaller...
There are definitely pro and cons to it..
Looks nice when clean, but can be a bear to keep clean/weed free..
Large is NOT easy to walk on...
Wrong kind can possibly can leech phosphorus into water...

I've got riprap 100% around the small pond and on the levee of the large one. I personally like it but it does have it's drawbacks. I can't say it's much of a growth preventer specific to cattails/willows/etc, at least not after year 3 or 4. Eventually the rock settles and you get growth. Even with landscaping cloth underneath. I used landscape cloth on the levee of the big pond and hand placed the rock. It stayed put but it's now showing some vegetative growth.
I put mine there to help prevent washing out of the bank from wave action. In that area it has worked exactly as intended.
It's a lot of work and expense depending on how you place it and what your source is but I wish I had more of it personally.

I need to do something along the bank wall that will never see water...right now it's weeds because the dirt is a hard clay so grass will not grow. Any suggestions?

You could nuke the weeds and toss out a bunch of bermuda seed. If weeds will grow, bermuda ought to. The standing weeds ought to hold back a bunch of the grass seed. I doubt that rocks will keep the weeds from growing around them.
