The only real downside I found to disturbing old pond muck was that the pond turned a crazy bright green for much of the next season, and I believe I had a significant loss of fish In that pond. That was about three or four years ago. The water now looks great, and last year seemed to be a great year for spawning and overall growth. Like you, being in the local mountains, my ponds get a lot of water flow-thru/filling.
