Turn on aerator for 15 min the first day. Next day 30 minutes. double the run time until it's running 24 hr straight. Then leave it run. Aeration will help the fish and pond.
The muck should be reduced by the bacteria, your results will vary, but to remove a couple feet of muck it will probably take years. Quickest is to drain, mechanically remove and refill the pond. Mechanically removing will also remove a lot of built up nutrients, which contribute to your algae problem.
Verify the pond depth. I rarely find ponds are as deep as they are supposed to be.
