Im digging a pond and have hit a few big boulders on bottom of pond. The soil on bottom is holding water just curious if I need to worry about the boulders leaking water in the future.

Can you tell what type of rock they are and if they might have fissures? Can you cover them with clay and compact the clay?

If you have the depth to work with and the means, by all means cover the rocks with a few good layers of compacted clay.

Then you don't have to worry about it or later if the pond leaks try to remedy it. Better do it right the first time, because it costs lots more to fix a problem after the pond fills than to prevent the problem before it happens.

All it takes is some fractures in the rocks down to gravel layers or gravel surrounding the rock down to porous subsoil and you've got a leak. Potentially a bad leak.

Put 1.5 feet over it in three or four layers, compacting each layer as much as possible before adding the next layer.
