We live just west of Yorktown IN, we purchased the site in 2002 and dug a 2 acre pond in the fall of 2002 and immediately stocked it with bluegill large mouth bass and catfish. Initially the pond held water very well, about 5 years ago the pond started to leak on the north east corner. I cleared a number of willows around the north east corner of the pond about 3 years ago. There are still a number of black willow and cotton woods on the far side of the dam at the north east corner would the tree roots create leaks? We plan on installing a diffused aeration system later this year to help control vegetation and helps things decompose and provide improved water clarity.

Tree roots could most definitely cause a leak. And willows and cottonwoods are two of the thirstiest species you could hope to find.
