When adding habitat in a brand new pond is there issues that could arrise by having some full size pine trees laid in the bottom of it?

Likely not if done in moderation. If pines are common in your area then they should not cause a problem. Check to see if you need ag lime due to acid soil which is common in pine growing areas.
