I was going to have some large rocks and boulders grouped in various locations along the pond's edge. The rocks will be partly submerged and used both for aesthetics and for small fish habitat. I'm sure this will create several "nooks and crannies" between the rocks. Will this encourage muskrats to use them as a protected place to burrow? The pond had some muskrats before it was drained and I certainly don't want to encourage them to take up residence again.

Rocks will make it more difficult for the muskrats to burrow along the edges of the pond. The one thing that attracts muskrats are an abundance of cattails. Keep the cattails away and you shouldn't see very many muskrats.
